In the early days of Moses, the Midianites encouraged the Jews to sin, ie worship idols, have sexual interractions contrary to Gods laws. As nations they were close if one group could have influenced the other to sin ie they lived close to each other, unlike the descendents of Jacob and the descendents of Esau, who had very little to do with each other.
But I take your point. They were clearly not on good terms when God told Moses to kill them.
