Why Mueller didn't indict Trump Jr. is an interesting question which we'll only know the answer to when the report is fully released. It's possible, though speculative, that he may have handed off the investigation of the Trump Tower meeting to Southern District of New York prosecutors - that is where the meeting was held.

I think the Mueller report will be a good source of campaign material for 2020.
