It depends on why you think people should be incarcerated. Is is:
1. Punishment.
2. Prevention of further harm.
3. Deterrent to others.
4. Other.

1. and 3. suggest maybe not.
Only 2. suggests they probably should.
It also depends on the cost and who has to pay for it.

I personally think all prisons should have rehabilitation as their primary goal and that pets are a big step in that direction.

If it is cost-effective in helping with their rehabilitation, then yes. Otherwise no.

Perhaps it also depends on the kind of crime they have been convicted for.

1) Costs money to care for the animals
2) Prisoners are, well, criminals, and are likely to abuse the animals, if for no other reason than to upset the owner (e.g. Mr Jingles in the Green Mile by Stephen King)
