In the beginning God created the heaven(singular) and the earth.
The heaven is the universe.
God then separated the water. Water above and water below. In between is the heaven we call the upper atmosphere.

"The burden of the word of Jehovah concerning Israel, Thus declares Jehivah, who stretches forth the heavens and lays the foundation of the earth and forms the spirit of man within him." (Zechariah 12:1)
"Because in Him all things were created, in the heavens and on the earth, the visible and the invisible, whether thrones or lordships or rulers or authorities; all things have been created through Him and unto Him." (Col. 1:16)
" .... at the last of these days has spoken to us in the Son, whom He appointed Heir of all things, through whom also He made the universe (or ages)." (Hebrews 1:2)
These are just a sample of other Bible passages on the creation of all things. There is no need to be limited to Genesis chapter 1 exclusively. The entire divine relelation repeats and fills in more details until we get a whole picture, or as whole a picture as God is pleased to tell us.
God created the universe and all things in it.

Of course, those who don't take Genesis literally at all glibly scoff at it as usual so it does little good asking them. Then again, if it is a metophor, what is the metephor? If they don't know, then they don't know what they are talking about, wouldn't you say?.
