Can anyone tell me how the clan league pairings are determined? Is it based on each player's rating when the entrance deadline expires or on the ordinal slot that the leader allocates his players?

I think the clan leader can place the team in any order they desire. Then the #1 slot plays the other #1 slots, etc, regardless of the player's rating.

No, I am quite sure that the rating at the start of a season determines which board a player plays, i.e. highest rated player board 1, 2nd highest board 2 etc.

There is also some factor for randomness I recollect that there is not one table for "1st board", "2nd board" and so on as I would have naivly expected before playing in the leagues.
